How did you get the air intake "Sensor box"(Not sure what it is called its the square thing with wires coming out) attached to your cold air intake? did you have to mod it to get it attached? Or did you CAI come with a spot for it?
Did you mean the MAF (Mass AirFlow) sensor?
There is a spot for it on all SRI & CAI.
Not sure about the one's from ebay though.

First get a good air fuel ratio meter (like Innovatine LC-1 with a wideband sensor and a gauge - ~$300).
I wouldn't recommend Ultimate or V-Manage for a stock N/A car. e-Manage blue will do the trick. It will increase power, but don't expect any miracles. Target AFR should be 12.5 - 13.1 for maximum power, but it will hit the fuel economy a bit. If you are putting an e-manage (or V-manage) for power, I would suggest to make some minor "addons". Like cold air intake, high flow air filter, better flowing exhaust manifold and the whole catback exhaust system.
One thing to consider when tuning.. ritch mixtures will upset your ECU. You can get an add-on for e-manage to turn off the O2 signal when RPM is over the setpoint, but this will cause a Check engine light to come on. There's nothing to worry about fuel mixture, cuz you will see actual fuel mixture inside your car (if you have wideband AFR gauge installed). You can't go too lean if you are only adjusting injector duty cycle additions and not the MAF/MAP voltage adjustments. But ignition should be tuned for richer mixture too.

Be sure to clean all the other sensors to avoid any other "issues" related to driveability.

the ecm stops the engine from shifting into overdrive when cold to warm up the engine faster. this normal.
yup.
Even though the engine maybe already up to normal operating temps. - the transmission also needs to get to normal operating temps.
Take it easy on the 1st 1/4 mile or so after till the tranny gets up to temp.

Semi syn or full synthetic also help with Cold start ups.

I have a Matrix and the transmission runs hot.
Tranny fluid intervals are needed @ 30k miles instead of the Toyota recommended change @ 60k.
Tranny cooler keeps the temperatures down for better tranny life and to a certain extent - longer fluid interval change.
It's not a necessity, but it can be a useful modification.
Think along the lines of Ground Wires.

If $ & gas mileage is a concern, go with the new Corolla.
The Scion xB is also a good choice.

Most likely you have a 1zz-fe engine.
They are known for high idle @ startup & is normal.
I admit I was concerned as well @ 1st.
1zz motors are known to have a "weird" idle, sometimes even after warmed up to operating temp. - sitting @ a light - it sounds like it will die, thankfully not often - only after "spirited" driving.

Not available here in the States, I imagine shipping from AU would be $$$.
But if one were to get it, a great exhaust would be the Magnaflow Cat-back exhaust OR a custom exhaust with 2.5 inch piping - Borla exhaust (which has now been recently discontinued) - high flow cat. - OEM resonator (to keep the sound police friendly) and a JP midpipe.
Others may have different preferences on the parts, but it is basically all the same.

Try resizing the images...I had to do that with a couple of mine.
For some reason, it works just fine now.

I am unable to load any of my images to the Gallery.
I have tried both uploading straight from my computer & uploading images from a free image host site.
The latter says "fatal error" and the former says to contact the system administrator.

More pics of the light show.
Currently using Silverstar bulbs in the headlights & Silverstar Ultras for the fogs.
Had them on for almost 2 years now with no issues. Plan to upgrade to HIDs whenever the Silverstars burn out.
Turn signals are Nokya "artic white". I thought about getting the turn signals from Silverstar, but I do not like the amber look for the turns.

Didn't have hood pins to keep the hood secure, but at least I see what it will look like once installed.

Not familiar with the engine, but with any vehicle with age and mileage, parts and/or sensors become dirty which may affect idle & driveability.
If applicable, have cleaned out the Mass Airflow Sensor?
Also try cleaning the throttle body, as perhaps these are clogged up which will affect the idling issues you are having.
Hope you discover & resolve the issue.

It's not the parts that caused the issues.
Even if he left the intake & exhaust OEM, the other components would have failed anyway.

To answer your question, you may need to take down some of the interior to get that to work.
